It's never been included on any MJ compilation despite the song's success and in this broadcast of MJ performing the song at one of the MJ & Friends concert, its audio is muted:
So is there something blocking the song from being used as often as MJ's other hits
 
Michael Jackson's record company is apparently behind that.

This started during the shooting of the 'Scream' music video, when Michael Jackson's record company kept her off from her brother.

His record company did not want her on set, and as a result Michael Jackson shot nights while Janet Jackson shot days, and his record company would also block off his set so that she could not see what was going on, as revealed by Janet Jackson.

So, this seems to explain also the exclusion of the 'Scream' song from his compilation/greatest hits albums.
 
Scream has appeared on compilations.

It's on the compilation Scream released in 2017.
It's also on the King of Pop (Australian, Austrian, Chinese, German, Switzerland, Greece, Hong Kong, Japan, New Zealand, Phillipines, Poland, Taiwan, Thailand, Turkey, AND UK editions)released in 2008.

It's also on Janet: Number ones.
