So is it like a 50/50 chance that the instrumental of "Stop That" is a more developed version of Tomboy and we barely "discovered" this?

If Michael had a hand in the song, he should be credited but I don't see him. Unless the original production was always produced by Roger
 
I think it's a bit unlikely because Joe Vogel mentioned that the song wasn't worked on after 1985 and that's when the song was registered. Unless MJ recorded the vocals in 1985 still or if he only registered the instrumental.
As per Bill Bottrell's session calendar, last known work was on January 22, 1986 (overdubs & rough mixing). Which pretty much implies full (scratch?) vocals.

Obviously about a Tomboy, I'd guess.

Somebody's mentioned here Tomboy, the 1985 movie. Perhaps, it's has served as an inspiration for this song. Would Bill Bottrell know more about the songs origin?

Might not always be the case. The movie is about a woman named Tomasina "Tommy" Boyd who works as a mechanic and wants to become a race car driver

Just wondering what it actually sounds like
